What is the best way to wall paper behind the commode which is not going to be lifted off the floor.

I can't provide a complete answer because I can't see your situation and full installation advice is something you really need to see.
Tips I can give:
If you toilet is flush mounted to the wall, cut it out like you would a window, mirror, or other obsruction.
If your toilet tank is close to the wall, you have two options. One is to rough cut the paper so it will fall behind the tank by at least 2-3" or where you think you see. This requires hanging the full strip, smoothing to the tank, cutting the outline minus the overhang, and smoothing the wallpaper behind the tank with a smoother. Or you can tuck the full strip behind the tank. Start with the bottom of the strip and the top part folded up. Work this portion behind the tank and then hang the top portion. The rough cut method is best suited for tanks that are really close, and the other method is for tanks with say 1" or more space between it and the wall. Best of luck.
