I just put in a subfloor in my bathroom before I lay down the new vinyl, do I need to put some kind of putty over the screws that are holding down the floor? If I don't, will you be able to see the seams and screw top marks?

A super smooth surface is required for a proper vinyl installation. Screws/nails should not be protruding above the underlayment material. An approved Portland cement floor patching compound can be used to smooth out seams and cover over screw heads. Go to www.doityourself.com/vinylfloors for helpful info with vinyl installation.
