I have installed 1/4"backerboard on 18"backsplash under cabinets, countertop is plywood. Where do I start to tile? Backsplash or countertop, if countertop do I install edging first by buttering tiles, also do I use bullnose tiles on edges where 1/4" board has ended where wall paper wall begins. What is best thinset to use on plywood. There is sink in countertop.

You would do the countertop first....adding the edging at the same time..so that you can get them both flush..if you do one before the other..it will be difficult to adjust them. The back splash will be last...use modified thin set for everything. Sink should be removed before tiling, and installed on top when tiling is finished.

I'm going to be doing the same thing in a few weeks. I'm assuming I want to put in a bead of silicone between the countertop and backsplash tile. Is this correct?

Yes that is correct...that joint will crack..never seen one that hasn't yet!;) ..if you can't find a matching colour..use clear.
