I am adding a new bathroom with a tile wainscot and wanted to know if the cement backer board should be attached directly to the studs or should I first run the mr gyp bd to the floor, and place the cement board over the greenboard?

If you want the wall transition to be flush, them go directly on the studs with the Durock..nothing wrong with that.:)
