I am moving my toilet and have ripped the floor up. The toilet is going over about 2 joists, I noticed the original plumber cut a section of a joist out but the next joist to be cut is at least 3 boards thick. I am afraid to cut this because they obviously wanted that one reinforced so cutting it might not be such a great idea.......or is it ok to do it and box it in?

No. Do NOT cut the triple-joist since it is obviously a major component of your load-bearing structural support.
Need to go to Plan B (run the closet bend another way).
