How do I replace a small portion of a rotting window sill?

You can take the window out and make a new sill (use the old one for a pattern), or you can replace the entire window, sill and all.

Plunge a circular saw into and across the sill using the inside as a straight edge. Use a chissel to split the sill where the saw blade will not reach. A small cordless works best. Cut the sill in two and work out both pieces. Cut a replacement sill to match what you have removed. Run a thin bead of phenoseal on the old sill and butt the new sill to it. Run a 3/8 drill bit into the front edge of the new sill so that a 3 1/2 deck screw can go in and grab the old sill. Fill the holes for the deck screws, seal around the sill and sand and paint the area where the sills meet. This method works well and saves a lot of time. After paint the repair is almost invisible.......

If the damage is not too extensive it can easily be repaired using a two part epoxy wood filler, Home Depot or any good hardware store should carry it.

I have repaired many windows this way with lasting success. Be sure to clean out all of the rotten wood or the epoxy will not hold.
