i will be laying ceramic tile in the bathroom. the advise i have recieved concerning the toilet is to tile beneath it. the question is; how do i handle the plumbing after the backerboard and the tile are complete? the floor will be raised by one inch, and the current situation is that the toilet sets flush to the floor covering. i will have to move quickly as this is our only toilet.

If you can get to the toilet drain line (basement or crawlspace?), ideally, you should cut the line, raise and install the flange on top of the new tile flooring (use masonry bit for tile holes to screw flange to floor), and install a Fernco coupling in the line.
HOWEVER, if you can't readily get to underneath the toilet (on slab or second floor), you can use double wax seals. Get one with a plastic sleeve to go on top of the first wax seal.
Just make sure that the wax seals are thick enough to work between the toilet and the flange.
I've used both of the methods, and they work fine.
