I am renovating my bathroom and there is a hole in the floor about 3"x4". The flooring is made up of water resistant chipboard about 1" thick. I would prefer not to pull the floor out. The flooring is stable except for this hole which was caused by water. What should I do?

the whole in your floor is not as big a problem as you think. the first thing to do is to square the whole. if you know someone who has a router, or you have one yourself, you can simply rout (with a rabbeting bit) around the outside of the whole about 1/2" deep and insert a piece of half inch plywood into the whole. you may want to glue in the insert and tack it down with some brads to hold it until the wood glue dries. i did the same thing in my bathroom and tiled over it. very durable patch.

It probably is 3/4" chipboard installed over 1/2" or 5/8" plywood subflooring with a roofing felt vapor barrier between them.
Set a circular saw at 3/4" depth, and saw it out. As Margie suggested, glue (Liquid Nails) a same-thickness piece of plywood and screw it to the subflooring, UNLESS the subfloor is damaged.
If the subfloor is water-damaged (even if it is dried out), you should cut it out, too, centered on floor joists.
I would replace it all with same thickness of pressure-treated plywood.
