I was washing the windows on the outside of my room only to get back inside and see water running down the wall and onto my carpet!!! The windows were completely closed and locked. I guess this explains the black junk that accumulates around the base of the window from time to time. Our house is only 3 years old...we need to repair this, how? The window sill is still in good condition but could use more paint as it is cracking in some spots.

Well I don't know where you live but it sounds like that the builders carpenters didn't flash around the windows, you may have to remove the siding from around the window on the outside of your home, then check the topp of the window to see if there is flashing up there cause if there isn't that's why the water is coming in, also as for the black stuff at the sill, this is Black Mold, some people have been getting sick from it, wash it down with bleach, but get the outside taken care of, Good Luck
