I have vertical skylights at the top of my vaulted ceiling. Water is leaking in from the window due to a hole in the external window casing. How do I repair this problem? Am I taking out the window to properly repair this?

Without being able to actually see the skylite and the hole, a definitive answer is impossible. But it may be possible to plug the hole with either Vulkem 116 or 100% silicon and put a flashing or drip cap over the top of the window to keep the water away from it. Given a choice, I would opt for the Vulkem. It's much better stuff for waterproofing.
