I need help in repairing the marks my dog has made in the front window sill of my home. She has broken off small pieces of the wood and left rather deep stratch marks in the sill. How can I repair this??

Since it is stained wood, not painted, patching is not going to work. You will have to remove and replace the sill, and re-stain it. Take the removed sill with you to purchase the stain. Hopefully, you'll be able to match it.
If you are going to continue to live in the house, with the dog, you might want to consider covering the new sill with plexiglass to prevent damaging the wood again.

You can use wood filler, and I recommend MH Redi Patch by Zinsser. However, others have different favorites. You might want to talk to a paint store and get their recommendations.
The problems with fillers, on stained wood, is that it will be "obvious as a train wreck" that the sill has been patched. That is why I asked if it was painted. You could do the same repair on a painted window, and never tell it was repaired. Paint will hide a lot of repairs, that stains will not.
