I'm doing over my bathtub area and used 1\2" cement board for the walls. I'm not sure if the board goes on top of the 3\4" flange\lip or over it.I put it over because I thought it would provide better protection against water penentration and now have a slight bulge in the bottom 1" or 2 of board because the thickness of the flange and minor out of squareness of the walls and or tub.This is going to affect my tiling, especially in the corners when the two lower tiles come together at a compound angle. Shouldn't the board just go on top of the lip? I haven't screwed the boards to the walls just yet!

Hi tom
Just take the wall board down to the top of the tub. Caulk the joint very neatly then tile down to the tub . Caulk where the tub and tile meet, no grout in this joint. PolySeamseal is a good choice here.
