We are in the middle of remodeling our bathroom. When we pulled the toilet we found that is was mounted on a 2 inch pipe instead of a 3 inch pipe. Add to to that the metal flange is warped, we cannot figure out how to get it back on. the standard wax ring doesn't seat up. Finally, it is in our basement and the pipe runs under the cement. I have a BIG problem. The toile worked for 10 years like that but now i am afraid that either a) won't get it back on or b) if i do it will leak all over the new tile

Welcome to the forums.
That's major!! The waste line for the toilet has to be 3" (or larger) all the way to main waste line for the house. If it's 2" where you can see it, it's probably just a 2" line all the way. You'll have to cut the concrete and replace it.
