I am planning on installing a bathroom tile fllor and and will be installing a cement fiber subloor on top of the existing one... My question is -- what do I have to consider relative to the toilet flange... Do I have raise it to compensate for the thickness of the cement fiber board and new tile, should I install an addtional wax seal to raise it ? Any information/ideas would be greatly appreciated.

Can I ask why you are installing a cement board over a existing one? Remember, all cement board manufacturers require you to install the board in a bed of thinset and screwed.
Now, to your question. If you can adjust your flange to the new floor height, you can, but you will probably be alright with doubling up the wax ring or getting a flange extender.

First let me thank you for your response.. and I have another question and clarification. First the clarification.. there is a plywood subfloor and not a cement board one.. my wording was wrong there.
Now the question(s)... how do I raise the flange and/or how do I install a flange extension.

In that case, using a thicker wax ring, like the one linked below, is all you wil need then.
