Air Conditioning - new system, not all vents blowing same amt of air

Hi, Our 18 yr old A/C unit just died and would have cost over 500.00 to repair. So we went ahead and had a whole new system installed this past Saturday.
The installer found that the foil flex tubes coming off of the main plenum on top of the furnance(furnance is located in the attic) weren't big enough to supply the house, so he replaced them with a little bigger ones.
However then we noticed not all of the vents(they are located in the ceiling) were blowing out the same amt of air. The ones upstairs, except for the hall bath was blowing out strongly and the ones downstairs except for one of the two in the living room are hardly blowing out any air at all.
They now say we need to have manual dampers installed on the main flex tubes coming from the main plenum on top of the furnance and they are coming back tomorrow to do it. Also said they will most likely need to change some of the flex tube duct work in the attic because they should be separated to feed air to the upstairs and downstairs and they aren't.
Will this help our problem in your opinions?
The company we have doing the work now, is the same one that installed the first system when the house was built 18 yrs ago.
