Hi there,
So my problem lies in an eyesore left by a leaky sky light. As the pictures show, even though the skylight has been fixed and we have a new roof (therefore no more leaking), the damage has been done. I'm unsure as to how to go about fixing it. Should I scrape off the paint that is falling and replaster and repaint? How about the ceiling?
Any help would be appreciated.

If the sheetrock is wet or soft, the wet portion has to be removed. The same goes for the ceiling. Compare an untouched section with the damaged section. Is the sheetrock soft were the leak was? Push on it with a phillips screw driver & or feel for dampness. If there is moisture inside, new paint will peel in the near future.

Welcome to the forums rookie!
As noted any soft drywall needs to be replaced and everything needs to be dry prior to painting. Scrape and retexture as needed. It will require a solvent based primer [oil base kilz, BIN, etc] prior to painting. That will seal the stains so they won't bleed thru the latex finish paint.
