I have a 30k gal in ground pool with a heater. I never noticed this before, but I replaced the pump motor this year and I was keeping a closer eye on things.

When I route the water thru the heater the pressure goes up a few lbs. Is this normal or do I have a partial blockage in the heater?

yes its normal, heater creates more friction or resistance causing pressure to rise slightly.

"when you route water through heater" do you have a "Y" to switch back and forth? this seems like a good idea when just normal use or cleaning. I only run heater just to warm water occasionally. Seem like a good idea to not run through heater when doing your cleaning. any thoughts?

It is done both ways, it is a good idea to have a bypass if not using the heater as it will help extend the life of heat exchanger.
