I am trying to identify which part is faulty on my A.O. Smith GCV 40 water heater. The burner when in a full burn will go out. When it does I hear a click. I am able to relite the pilot and it will stay lite. I know it is either the gas value or the thermocoupler.

A likely scenario is that the gas flame is being starved for combustion air. When that happens the pilot burner flame is snuffed out, causing the pilot safety valve to shut off, which is probably the click you hear. When that happens, all the gas to the pilot burner and main burner shuts off.
If you observe the pilot flame carefully, you can probably see that happen.
