When I apply the Backer board to the floor it says to apply 1/4 in thin set.Can I use the glue for the titles (on bottom of the backer board) or go out and buy the thin set and mix it.

Buy the thinset and mix it. The thinset is not there to secure the board to the subfloor, it's there to support the board and fill voids.

I agree. You are going to buy thinset for the tiles anyway.

What glue are you talking about? You should be using thinset to set the tile as well. No glue.:)

The same ceramic tile thinset mortar that is used to install the tiles can be used to install the backboard. If you want...the less expensive unmodified (dryset) thinset can be used for the backer board but the more costly modified thinset is usually used for the tile.

I doubt the instructions say to apply a 1/4" of thinset exactly, that's too much. What you do is use a 1/4" notched and spaced thinset trowel. This tool will apply the correct amount in the required thickness. Yes it will be 1/4" while at the same time you will be making grooves in the fresh thinset. Once the boards are in place the thinset isn't really 1/4" thick.
