During installation of the air handler, the cover was left off the unit. Now, there seems to be a lot of dust that comes up through the air vents, and my husband's allergies have been horrible. Do we need to be concerned about the efficiency of our unit and health issues?

Leaving the cover off means it was pulling air from wherever it was installed vs through the filter. If this was an area insulated with fiberglass, then yes, possibility for health concern.
Also, could have clogging of the coil due to debris being blown through.
Whoever installed should be responsible for any cleaning/repairs.

Thank you. FYI: The handler was installed underneath the house in the crawl space.

In that case possibility of mold and mildew spores blown in, as well as debris. Might be insulation under there as well.

The ductwork and diffusers could need cleaning, too. You'll probably see dust on your furniture also. If you need the AC, you might pick up some disposable dust masks for temporary use.

I don't think the original installers who left the cover off will be too helpful.

I called Maytag and the person I spoke to said he had not heard of a cover on the air handler unit. He said if the unit is opened a safety feature kicks it off. Comments?

Ok, maybe I missed something...is the cover STILL off? Or was it just operated a short time with it off? You may get some intial dust after the work was done, but that should cease pretty quickly.
And the safety switches can be defeated to troubleshoot or adjust a unit.

The pollen, etc. is pretty heavy up here in New England this time of year. Could that be it?
You might consider buying and installing some pleated 2" filters. Some air handlers can take them with slight modification. Others, a filter rack would have to be installed in the return duct, then remove the original filter. Or perhaps consider an electronic filter...

This thread would make sense if the word 'cover' is replaced with 'access panel'. The Maytag guy would be happier, too.
