I am in the process of laying out my kitchen remodel and I want to put the sink under the window but it seems kind of low ( 36" to the bottom of the window). I know standard counter top height is 36", is there a code which state how high the window should be above the counter top??? thanks in advance!

No code, but if you have a backsplash and window trim, you usually want the window trim to clear the backsplash without having to cut into either of them.
In other words, your backsplash should be full height... and the window trim (or the stool, depending on your trim detail) under the window should be full width.
You either want both of them to fit together tight (with no gap), or have the window high enough that there is a fairly large space between the two.
