(1) Dumb question, but does one test the alternator same as on a car, like reading battery voltage when off (12.60V), then starting up and seeing if voltage is maybe 1.5 - 2 volts higher? Mine's the same; I also notice the lights are not working, may be on the same circuit.
(2) Where exactly is the alternator 696459 located on the 31C707 engine?
(3) If the alternator is under the flywheel, are special tools needed to remove the flywheel?

Not a dumb question at all. Yes, you'd test it the same. You should have 13.5 volts or more if your battery is good and the engine is running full rpm. If not, you have alternator or wiring problems. Test voltage directly at the red wire coming from under the flywheel. If still no joy, pull the flywheel. A flywheel puller is generally used. A steering wheel puller works well, and can be rented at autozone.
