We are redoing our bathroom and kitchen floors. We have carpet in the rest of the house. The problem is we have 2 layers of sub floor in the kitchen and bath and it makes those floors a bit higher than the rest of the house. Has anyone ever removed one layer of subfloor? Any suggestions

It will probably depend a lot on what kind of flooring material you plan on putting in.
And what the size, spacing and unsupported span of the joists underneath are.
