I didn't think about it and installed 3/8 and then went to connect the old sink lines and they were 1/2. Does the larger connection make more water flow under less pressure? Basically does it make any difference if you use a 3/8 or 1/2 shutoff?

Not really, the faucet itself will regulate the flow. If you look at the openings in a Delta cartridge for example, I doubt they are even 3/8 in total area. Because the faucet regulates the flow, 3/8 valves are commonly used, no need for any bigger.
