How much poly have you applied?

Waterbased poly doesn't change the color of the wood any but oil base does. If some parts have waterbased applied first and other parts have oil base first - the latter will come out darker or deeper in color.

Oil base should adhere ok over waterbased providing there isn't a big build up of waterbased.
