I plan on running multiple troffers from one switch. Do I need a junction box at each for the connections?

No, once you have the first troffler wired, continue the WW, BB, bare-bare parallel wiring from light to light. The single switch will then control all the lights. Each troffler will have a junction box affixed to it or will be self contained in the ballast area.
