I'm hiring a drywall sub to put up drywall in a new home I'm building. I'm asking for 1/2" on walls and 5/8" on ceilings. 3 coats of mud everywhere? What kind of questions do I need to ask when getting a bid?

John, why 5/8 on the ceiling? That's a lot of weight you don't need, if it is insulated well. Bidding for the job may be by the 12' sheet, finished to a paintable surface. And for you to dictate the number of coats of mud makes you the pro, not them. Allow them to do their job to a final finish, no matter how many coats it takes. Just inspect the job once they are through. With most drywall contractors who are worth their salt, all you need to do is tell them to cover it up. They do it every day and know what to do. If you have any weird stuff, you may want to draw their attention to it, but generally it is straight forward.

I agree, although 5/8" on the ceiling will usually lay a little flatter - especially if you have either a slick finish ceiling or rafters on 2' centers.

They wil also want to know if you want the walls/ceiling textured or slick finish. While 3 coats of mud is the norm - what counts is the finish. I've met some finishers that could do a better job with 2 coats than others did with 3. The main thing is the finish quality. If you plan to use enamel on the walls - let the drywall contractor know because an enamel will highlight any flaws - drywall needs a higher quality finish = more money.

Usually the same company will both hang and finish. The price is usually by the board although some will price by the sq ft.

Drywall hangers hate 5/8" rock because of the weight. If your joists are 16" on center, 1/2" will be fine. You'll probably pay more if you want the walls smooth, as texture hides some faults.
