I am installing new cabinets and will have to use wall filler for the upper and base cabinets. My question is on upper cabinet I will use the filler on the face of the cabinet. But what about the underside between the wall and the bottom side? Do i just use another filler there so i don't see the space?

Yes, it is best to go ahead and fill that space with matching wood. Someone will look up under there, whether it be your mother in law or a prospective buyer of the house. Let the vertical filler extend slightly (1/4") over the horizontal piece for a better appearance. This may mean pushing the horizontal piece slightly up into the opening, since the vertical should end with your cabinet stile.

I agree with using a filler strip to close the gap but the majority of houses I've painted have left the gap open :(

If you close the bottom, you also need to close the top to prevent a fallen object from being trapped inside the cavity.

Seeing the filler board is 3" i will cut it in 3 pieces for the top and bottom. Now i just have to figure out the type of screws to get. I guess "all purpose" dry wall screws will not look correctly.

I would use finish nails, set the heads and fill the dent. Screws may look a little obtrusive. Depending on how much the three pieces weigh, you may even get by with hot glue. No holes.
