I took my blades off my deck, and when putting them on, I installed them offset 90 degrees. I can't seem to find any specification as to how they should be positioned. However, when I cut, it seems like the very center is not getting cut properly. The blades are indeed level, etc.
Should the blades be positioned a particular way?

I have no idea what mower you have, so I don't know. It doesn't matter how they are positioned on most mowers, but it does on some...but 90 degrees would be ok on the ones that matter (mower decks with timed blades).
If it is leaving a strip of grass in the middle, make sure the blades are the right size, right side up, and the front of the deck is about level with the back.

Are they new blades that you recently installed? I'd say you bought the incorrect, aftermarket blades. Just a guess.
