I have a puddling problem on a newly installed tile shower pan. One side is too low, and I need to pull up the tile in a 1'x1' section. I intend to leave the thinset in this area down and then reinstalling the the tile using the new thinset to raise that section. Any hints with how to go about doing this?

I would chisel out the old tile and thinset, and start over adding more thinset to the new tile.

Remove the grout around this area first before chiseling out the old tile.
