We recently bought a new home and yellow-ish brown water comes out only from the hot water (not the cold) from the tub faucet and it doesn't appear to happening anywhere else in the house. I tried running it for a really long time thinking that it was just rust or water had been sitting in the pipes and it needed to be cleaned out but that did not help at all.
What is causing this and how do I fix it. It is driving me nuts.

How is your house piped? Copper, cpvc, pex, galvanized iron? Most likely the plumber used (in error) black iron pipe to attach your tub outlet to the control valve. It will rust, and hot water tends to flush better than cold, thus the discolored water. Is the house "new" new, or just new to you?

The house was built in 1999 so it is just new to me. I have no clue what kind of pipes they are.

The plumber most likely used a black nipple for the tub spout. That is a big no no and will cause the problem you describe.
