I got a contractor who wants to fill in the cracks that exist where the flooring meets each other, i am afraid with temperature change that this isn't a good idea. Any feedback would be helpful. Thanks

Depends on some extent as to the size of the cracks/spaces. Typically, a refinisher will putty the end joints of the wood strips, but not the lengthwise joints - for the reasons you mention. Over time, that wood will expand/contract/expand/contract at a different rate than the filler - and it will start falling out.
I was faced with a similar dilemma on a 90 year old floor with pretty large spaces between planks - and ended up taking up the floor/reworking the wood/re-laying it tight. And am glad I did so.
