The moter runs fine with it in the on position on the unit and with the heat mode it runs like nothing is wrong in the auto position. I am not sure but is it possible for the relay to be bad for the A/C and not the heat?

Thats for sure. First check the blower relay. Power to the relay from the stat. Jump R to G should get fan then .If all ok can be that that speed is out on the motor then.
Blowers are set up for one speed on heat and another on cool "most of the time"
