During our remodel, we were unable to keep the plumbing to the upstairs bathroom from cutting into the corner of the downstairs shower. The result is a pipe that clips through the top back corner. I am trying to figure out how I am going to deal with this during tiling. Currently, we only have plywood up and at its greatest, the pipe is about 2" into the shower. After backerboard and water proofing, It will be less, but there will still be a bump there.

What would be the best way to deal with this?

Assuming moving the waste line is not an option, you have a few choices. One is the simply box it out and tile around it. Not terribly aesthetic. I would think about making the entire corner a 45º just proud of the waste line and build in some alcoves below the waste line for shampoo bottles and soap. It will look as if you planned it that way.
It will be interesting to see other suggestions.
