Have a JD STX 46. Starts fine, but after cutting lawn for about 5 minutes starts running rough and quits. Changed oil filter, air filter and fuel filter.
What to do next? Any ideas?

Try loosening the gas cap and see how it does. If the cap vent is plugged, it could be vaporlocking. Out of curiosity, is that really an STX46, not STX38? I don't think I ever saw a STX46 (didn't know they made one). Lots of the 38s though.

They do indeed make a STX46, same frame as the STX38 only a 46", black deck with a Kohler engine anywhere from 12.5 to 15-horse. I'm with the fuel cap, too, swstar.

Seems to run fine if just let idling. But when driving or mowing, runs fine for 5 minutes, sputters, coughs and dies. Restarts right away, then follows same cycle.

I'd suggest starting by replacing the fuel lines then. It's common enough for them to collapse internally and restrict flow. while they're off, blow backwards through the fuel inlet on the carb to make sure nothing got hung in the inlet, blocking it, and same with the fuel tank outlet.
