what is the best diameter pipe to use for toilet drainage?

The standard is 4". But 3" will work fine. I don't recommend going less then that.
And when i say 4" i mean from the 90 up. The drain pipe itself can be 3" which is the normal..then you attach a closet bend at then end (a 3"x4" 90) and bring 4" up to the flange. As i said though, you can use a 3" 90 and bring 3" up to the flange and that is fine as well.
