After three grueling days I managed to remove my bathtub drain that had broken cross. I used a hack saw blade and chisel to finally remove it.

I am ready to install the new drain but I am unclear about the location of the rubber gasket. Do I put it under the tub, then screw in the new drain with putty under the metal flange?

Or does the gasket go on top of the tub and do I put putty in between all (tub/putty/gasket/putty/flange)?

You have it right the first time....the rubber goes on the underside of the tub, between the tub bottom and the flange of the shoe. Plumbers putty or clear silicone go on the flange that you screw in.

I would go with clear silicone vs. the putty. It should seal a lot longer.
