Should the fan on a power vent hot water heater run all the time?

No, only when the burner is lit.

OK, so now what do I do? Shut it down to reset?

If the venter motor on your wtr htr is not shutting off it means that the water is not getting up to the set temperature or it could be a sticking relay or some other control problem. Is the burner also staying on? Does the water seem hot enough? Something I see often is a venting problem causing the pressure (suction) switch to stay open some of the time. Venting problem can be anything from a partially blocked vent to a plugged up squirrel cage on the blower. You might need to call in a professional to do the diagnostic.
