I just installed new toilet bowls in May and already I can see faint lines of brown from the top of the bowl to the water line.

The old bowls were extremely stained with the same mineral (maybe ferrous oxide) after 14 years of use. No amount of scrubbing or pumice stone would remove them. I thought they were from the rusted out tank bolts (they were solid brass) so I replaced the bolts and this time covered them with silicone caulk. But the stains are coming back...

I guess I should add that I use well water.

Sounds like rust. I'd try CLR.
