I need to buy a check valve for my furnace. I was looking at two kinds. One with a flap inside that moves freely in one direction and another check valve that looks like it has a diaphram inside to let the water flow in one direction. I was wondering what the difference was and what one would be better.

I suggest you consult the installation instructions, manufacturer or supplier of the wood fired boiler.
BTW, I hope you are not venting both appliances into the same chimney flue. To do so is illegal & very dangerous.
