What is the quality like of the primer that comes pre-painted on the Hardie-Plank siding? Should I use a primer after the boards are caulked, or is this primer adequate?

I don't know the specs for the factory primer but usually reprime with a good latex primer.
Remember you only caulk the cuts and ends - don't caulk the laps.
