Does it make sense that if I leave the ignition key switch in the run postion and not turn it too off, should that drain the battery completey dead beyond charging, this is on a JD 17HP riding mower...If this is not good, what do I check??

That mower probably has a solenoid on the bottom of the carb, and may have a relay as well, and if it has either or both, it would have drained the battery. Some chargers won't charge a completely dead battery because they don't see any polarity since there is no residual charge for it to read from.
