I am installing an exhaust fan for a bathroom in my basement, can I use a 4" flexible aluminum duct, and how far can I go with the duct before reaching an exterior wall.

I don't see a problem with the aluminum duct as long as it is kept so it doesn't sag. It will collect moisture there if it sags. Check the instructions on the fan unit for length of runs. A lot depends on how many CFM's it is. Good luck.

now the duct will slope upwards from the level of the bathroom ceiling till it ends at the level of the joists above the concrete foundation, is that will collect moisture

If your CFM's are high enough, you should have no problems. Many vents go straight up to the roof. The last vent I read info on stated that the run could be up to 40 foot with a deduction(loss) of 10 CFM's for each elbow.
