1> Any good primers that will do this? It needs to be able to go on latex and then be painted over with latex.
2> What would the best way to paint base boards with carpet in the room?
Thanks

#1 A shellac based primer is the most effective for hiding water stains, oil base is next best. Latex primers are marginal and often won't hide the stain. All can be applied over latex and have latex applied over them.
#2 Probably the best way is to use 2" tape on the carpet. Don't slop the paint on the masking tape because it can leak under it  The tape holds the carpet pile down making it easier to paint the base. Another method is to use a wide drywall knife as a shield - be sure to wipe clean often to avoid transferring paint to the carpet. Basically anything thin and stiff enough to be used as a shield will work.

Zinsser Cover Stain would be my choice.

Best stain sealer is BIN shellac-based
Next best oil-based, possibly Kilz Original
Next best latex Zinsser products
For high pile carpet I use a blade that's about 2 feet long that has a plastic handle
I'm not sure what it's called, as I picked it up years ago for paper hanging
I'm sure I've seen them in paint shops
If I find a link or check the name on mine I'll post up
....I should write that down as people ask this question all the time
I rarely need it (it has to be a pretty high pile) but my majorly DIY family loves that when they paint
