I am installing a new floor over top of the existing. Do I need to adjust the flange so the wax ring and toilet sit properly?
Is there anything I need to what out for?

Yes. The floor flange needs to sit on top of the finished floor. This provides the correct compression of the wax ring to ensure a tight seal.
