My wife recently sprayed straight bleach in one of our bowls and let it sit for a while. Came out great, even though several other cleaners we had tried wouldn't touch it.

Bleach works great, just make sure you pour it in the bowl, not the tank - bleach softens rubber and your flapper valve will lose its seal.

be careful when letting straight bleach mixed with that little bit of water set...the fumes are going to be pretty strong..vent the area good...are you sure they are not rust stains? if they are bleach may not work either..you will need a acidic cleaner for that and bleach is alkaline..a clr product should work in these cases
