I need a laymans flow chart for programing my system.
i have the books that came with them but there isnt any trouble code info listed and i just dont follow the books info. after calling some friends i see that the book just dont tell you how to program what device and changing master codes.

Sadly, there is no definitive "flow chart" for security system programming. DSC is a little worse than most, because their manuals are even less linear than most.
The trouble codes are in the section of the manual with the other keypad commands. In my copy of the manual it's on page 8.
First, get all of your wiring done
Next read the section on How to Program, you really need to understand what the keypad is showing you when you enter the data or you are gonna get stuck.
Next, enroll and set up the keypad using the instructions in the section titled keypad assignment.
Everything after that is dependent on how you setup your zones, and how you want the system to behave.
There are also differences depending on which keypad you have. I get the impression that someone is selling DSC Power 632 (1555) systems with the 5501z keypad. This keypad actually has it's own setup routine different from the standard keypads that the system was designed for (It was originally made as "universal" keypad that works for a range of DSC systems).
We need more information of what you are trying to do to even give you minimal guidance.

z1 front door magnet
z2 back door magnet
z3 front office motion
z4 2nd office motion
z5 glass break
z6 back door motion
keypad rf5501-433

no monitoring at this time
want to get all active zones hot and door chimes when open
what i have so far is an "open" with a flashing 2 and 3 showing

Hokay. I notice that you have the wireless reciever version of the keypad. You did not say that these are wireless zones, so I will assume them to be hardwired.
Assuming, again that your keypad has been enrolled and basically setup, you need to enter programming. Go to section 001:
Looking at the chart of zone definitions: you will enter 01 01 05 05 03 05 00 00 in that order. That sets your zones to behave as you want them to. The motion detectors will be set to automatically bypass if you arm the system in stay mode.
Next go to section 005: you will enter 030 045 045 005
That sets the delays to 30sec entry and 45 sec exit delays with a 5 minute bell time out.
If you have hardwired motions and they are not showing the led (and the LED hasn't been disabled) then you need to check your wiring and make sure you have both power and relay connections correct. If zone 2 is showing open, you need to check the alignment of the contact and it's magnet, and your wiring.

my front office motion is picking up my entry, i want to change the delay to like 10 sec on just one motion- z3
btw how do i check/clear trouble light and code entry logs?
i am not using monitoring but would love to setup a cell phone number to dial, is it possible??

The motion is set to follow the delay with the entry delay zones (if you open an entry/exit door, the motions are supposed to use the same delay time. This is a false alarm prevention feature.) You could tweak the custom settings to make this one motion behave differently, but it's fairly advanced programming, and kinda complicated to even explain. Basically, what you are seeing isn't a bug; it's a feature. If you were to arm the system in away mode, and break the motion, you will find that it is, in fact an instant alarm as long as an entry door isn't being timed out.
Press *2 and consult the chart in the user manual. Most likely the trouble remaining is the need to set the clock.
The keypad you are using cannot access the system's internal log. That can only be done with the full alphanumeric keypad.
You can set the format for the dialer as a "pager" this is the only way to dial a cell phone without the system dialing repeatedly, and going into communication failure trouble.
