We had a minor flood in our basement, just enough to douse the pilot light on our water heater. Is there any danger in relighting it? Is there a certain amount of time to wait before doing so?

You should be OK to relite provided you don't smell gas and the control valve was not underwater. Be sure to follow the instructions posted on the heater.
