I have completed sanding a 3/4" oak floor and am ready to apply the stain. The directions in the hardwood floors section of this website suggest applying the wood dough before the stain but the wood dough (DAP) manufacturer recommends staining first.
Will it cause problems if the stain is applied before using wood dough on the imperfections?

I would apply the wood filler before the stain. In fact, I apply it before the sanding. If you apply the stain first the edge of the holes will absorb more stain and you will have a dark spot. On the other hand the stain will not absorb the same on the wood filler and floor. Unless you have large holes its not going to be that noticeable anyway.
