While the firebox is dry, I noticed that there is a little water leaking from where some of the flue pipe sections join together in the back(it's raining heavily today). Can I just caulk the joints, and if so what caulk should I use, or is this a symptom of a larger problem?

If you already have a chimney cap, take a look at the outside before doing a patch job on the inside. The #1 place to look is at the flashing where the chimney goes through the roof. If it is a masonry chimney, make sure the joint between the flue liner and the chimney block or brick is caulked. There are sealers to waterproof the brick.

I do have a cap and while the chimney isn't masonry (straight metal pipe), as soon as it stops raining, I'll get out the ladder.
